There is a 1 next to the globe that keeps coming back every time I visit the site for a response to one of my comments by Messydesk.

You have to scroll down to "notifications" in your profile, then click on that to clear them.

Same here. I've cleared them many times but they immediately reappear.
I have 40-something that never clear.

I had fresh notifications earlier today, one was stuck until a couple of minutes ago. Apparently came from someone I "ignored" before acknowledging the notification. Un-ignored them, went to notifications (now all caught up), ignored them again. My notification list is clear once more.
