What are your objectives? Are these for your own collection or are you planning on selling them? The main questions seems to be whether the coins you plan to have conserved would benefit financially from the cost in undertaking that measure and would the conservation improve the look and that becomes a difficult question. I tend not to recommend conservation unless there is a compelling reason such as exposure to PVC or verdigris that will harm the coin over time. Most EF to AU coins look better in a natural state that evidences the light circulation that is evident. Coins that have been dipped to enhance lustre in an effort to promote a higher grade for the coin does not work well. If you are more inclined to have the enhanced coins, you might consider selling those coins that don't meet your expectations and replace them with coins that have already been graded.

I like the aesthetics of the clear slabs and demand that my coins are uniform. I have a rare NGC slab or two, but for my core collection, it is 100% PCGS and always will be.

My objective is to conserve some of my rare 1984 coins ( remove haze or some unwanted stains from gold and silver) and to slab them and the grade is a bonus for me. I do not intend to sell any but a good conservation is required for the future generations ( or for whoever gets them when im not around anymore). Also, I like them in that square plastic box, cant really explain why, it is like order has been done in chaos.
Okay this makes the discussion much easier. Definitely a modern rarity and I really doubt it makes a difference who you send it to. Both PCGS and NGC have an excellent following on the world coin stage.

I have bought and sold NGC and PCGS slabbed coins. There is not much difference between the two but PCGS is meant to be the market leader. I for one have no preference.
I do know that during the grading process PCGS use one more person for grade verification than NGC does with three people plus a final verification whereas NGC use two people plus the third for final verification. This is probably why people prefer PCGS and see them as market leading.
Other factors you can take into account will be Price per coin being graded and they type of service and the holder. If you go with PCGS the holder is the same for all coins unless a large coin. The same goes for NGC the holder is the same unless it’s a larger coin or pay extra for their “scratch resistant” holder. Only difference is NGC you can get a custom label PCGS label is uniform.
Both offer conservation services for your coin, so don’t think about cleaning yourself or you will ruin the value it might have which I believe are reasonably priced by both companies which you must ask for when submitting.
NGC also provide other services for other collectors like CGC for Pokémon cards and Comics, PMG for Bank Notes. PCGS also does (not sure if they still do) Bank Notes, also up until recently they had a part share of PSA I believe which do Pokémon cards but I believe PSA have just been bought by someone so not sure if PCGS kept their share in PSA.
Apart from this, it’s all up to your preference. You can always cross a coin over from one to the other for a fee.

For the major series sets that I work on, it's been mostly PCGS due to the registry and their easy to use apps.
For nicely toned Morgans, both holders are fair game, along with ANACS.
