Would an otherwise original surface Morgan dollar get encapsulated if it has a
prominent rust spot, a fleck, in the field on on the devices?

An acetone dip followed by a distilled water rinse and pat dry with a lintfree cloth should handle it if it is some organic debris by chance. Never hurts. >>
You need not rinse in distilled water as acetone will complete evaporate without leaving any residue. In fact, many folks recommend dipping in acetone to remove dip residue.
