PVC -- What to use, how to handle, & what should I do?

Hello. Awhile ago I did a swap with Boom, and I really liked the coins I recieved. One of the coins was in a PCGS MS63 1946-S quarter. I believe he even sent a note saying to send it back to PCGS because he thought it would upgrade. Unfortunately, when I tilt the coin under a good light source, I see a "splash" of white residue, and a small circle of the same whitish residue above the "In god we trust". The overall obverse of the coin has this color residue. I'm wondering if this is PVC damage, and since from the time I got the coin the residue seems to have gotten worse.
Why wouldn't have PCGS spotted this? To make this a more aware thread, I'll list some common coin holders, from (in my opinion) the best and the worst storage:
1. Slabs
2. Kointains or CoinWorld holders
3. Air tights
4. Non-pvc flips
