Originally it just meant an instrumental remix of a song. Not just an instrumental version of a song, mind you. But a remixed version of it, which might include changing the sound all together, but generally highlighting the drum and bass. Check out Pablo's version of Bill Whiters "Ain't No Sunshine"...called Thunder Clap
EDITED TO ADD: Although, today it sort of takes on a different meaning, and is usually associated with dubstep and trap music.
