There are several that come immediately to mind to me that I didn't see on the map:

The Newman Money Museum is at Washington University in STL. Eric Newman is a well known, long time currency and coin collector and some highlights of his collection are on display.

There is a great money museum in Munich. Have to rummage around for the name but its really well done and if I recall correctly somewhere near the Marienplatz.

The American History section of the Smithsonian in DC has a large exhibit of coins (i've not been there in a while so am no positive of the status)

Several Federal Reserve Banks had important collections; the one in San Franscisco had the most important one as I recall but I'm not sure its still accessible to thepublic.

In addition to the Capitoline Museum, I thought the Italian Mint had a museum in Roma

I think this is a great idea and project you've started and hope they make this a sticky link. This is a question I always have when I travel so it'd be great to have as much of this info in one place as possible. Good Luck.

    Great project!

I have seen the website for a coin museum in Czech Republic but have never visited. It would certainly be at the top of my list of things to see in that country:

The gardens and chateau Kromeriz were inscribed into the list of UNESCO in 1998. The development of Olomouc bishops coining and examples of numismatic materials from the chateau collection are on display in the Bishop mint, near the chateau. The examples of coinages are exhibited in the new chateau library, which is part of the guided tour in the chateau.
