PCGS Genuine 92 (Colored)

So how does PCGS determine if a coin has been colored or altered surface? I sent 2 1859 Indian Head pennies and, both look identical.
One comes back VF30 and the other got body bagged with Genuine code 92.
Just looking at the coins, they have identical color and surface characteristics. Same under an eye loop.
Does PCGS do some sort of chemical analysis on the surface of the coin?
Please explain.
