Clemente died way before I was born, but looking at his stats I'd say no based on the lack of power hitting (only hit over 23 HRs once [29])
5 tool player
1. Hitting for average
2. Hitting for power
3. Running speed
4. Arm strength
5. Fielding ability
I guess to quantify it:
Hitting for average is easy - batting average
Hitting for power - HR's and extra base hits
Running speed - stolen bases
Arm Strength - tough, maybe assists for outfielders? runners caught stealing for catchers
Fielding ability - fielding percentage
The Mick despite having bad knees.

Actually Clemente was a 5 tool player. To consider just Home runs does not give a truly accurate description for power. He constantly hit in double figures for triples and for his era was as feared as Mays and the other boys.
His lifetime slugging pct was around 90 points higher then league average too.

edited to add: brian saw where you did indeed say extra base hits too. however, for his era the amount of total bases he has would in my opinion include him as a 5 tooler. he could throw, run, hit, hit for power and was among the best fielders of his generation.
