Keep Cards in The Box or Protective Card Holders?

I am currently going through my football/basketball/baseball card collection that I inherited from my brother.
I'm currently trying to get all the cards organized.
Lately I have been putting complete sets in those plastic card holders. You know that ones that are 3 hole punched and hold 9 cards per sleeve.
Is this okay, or should I just organize them and then put them in boxes?

    There are some nice binders from MJ Roop that you can use if you want to be able to look at the cards. I have a couple of sets this way, along with my collection of Buccaneer cards.

    Everything else I'd say in boxes would be the way to go. Again, MJ roop makes some nice boxes for storage, but they can be pricy (especially if you have a lot of cards). For my sets of cards, I have them in 3200 count boxes (4 sets per box), and fillers behind those sets that don't fill the box. They stack nicely, keep dust out, and keeps the cards from getting bent.
