They are now sold out at the Mint. I have a few of two sizes in a box of stuff brought in by a customer. These boxes are brand new and have never been used:

Box for Clad Proof Sets--These sturdy official looking blue boxes are sized to hold 10 of the clad proof sets issued since 1999. Ideal for one a year during the State Quarter years (1999-2008) or buy multiple boxes to hold collections of more than one per year. Also works for ten silver sets (or a mix of silver and clad) but the Mint also sold red ones to use with the silver sets. Comes with lid. Only one left. $10 each plus shipping.
