AT- Just what do the grading companies look for?

Recently I showed a raw "red" indian cent to a local dealer. I mentioned that the coin had already been slabbed by one of the "majors" (ANACS in this case) but was cracked out and sent to NGC...which promptly returned it as AT. I doubt the coin is AT. The dealer stated that it was probably rejected because it had some purple tones visible and this service views purple tones on copper as a sign of AT. What other "signs" cause immediate rejection on coins that don't have an obvious AT look? Comments on copper and silver would be appreciated.
